Organize files popup by file type, alphabet and recently used
The file tab provides a list of all user-generated file types in the order of most recently used to last used. As the number of files increases this becomes more and more awkward. Please arrange it so that the last 3 files used displays at the top. Below that, based on a user selected file type, display the files in alphabetical order.
In Logos 5, the Documents menu contains column headers that allow documents to be sorted by Name or Date and grouped by Type. http://www.logos.com/installation

Would like to be able to put files into custom named categories or folders and be able to show+ or hide- the categories. They way that it is now I cannot put files into a logical group and I cannot hide the ones I don't always want to see. So I end up with just a long list of files. Its OK if there are just a few but when you have many files searching for the one you want can be difficult.
Would like to create my own categories

As time goes on, and more files are saved, management of them becomes a priority. But this is not only when opening Notes or Clippings.
With a lot of files saved (Notes, Clippings), it is not practical to keep a large number of them open at any one time. Therefore, when adding a selected text to a Note or Clipping file, chances are that it is not open. At present, this means going to the main window (almost all of my non-Bible resources are in maximised floating windows), opening the Note or Clipping file, and then returning to the resource and right-clicking to add to the file. Instead of only files that are already open being listed on the right-click menu, could we not have something like an 'Add To' menu, which would list all files as well, whether open or not, and if not open it would open the file and add to it? That would allow the number of open files to be kept to a minimum at any one time. It would also allow adding text selections to files that are not the topic being studied, but which come to mind while reading. If such a link had a hierarchical or organised structure, I believe that this would make the Notes and Clippings not only really useful tools, but easy to use as well.
Another really minor thing which would be helpful is the choice as whether adding a Note or Clipping should take the user to the Note or Clipping file. Personally, I much prefer to just add, and add, and add, and then go to the file. But at present I have to add, then go back to the resource, then add, then go back to the resource, etc. -

I agree with Robert L. It would be great to have the ability to create files and files within files in order to better organize notes, passage lists, etc.

I too agree with Robert - with multiple files it is necessary to organise them in a hierarchical manner, with suitable navigation. Ideally, different types of files (clippings, notes, etc) could be within the same folders, as sometimes they are all associated with the same project or topic.

More like an open/browse with folders etc. would be good ... just like opening any document from the file system (even if they are really only pseudo-files!)

I also noticed that it will become unreasonable to have a huge list of files. For passage lists alone, I would like to alphabetically have passages grouped by keywords. Something like my own concordance. But the current method just lumps them together in the order that you created them. I can't even sort alphabetically or by file type. It would be helpful to also create a hierarchical structure with folders within folders so that I can keep all my passage lists in one folder and perhaps other files by folder too.

Alternatively you can allow the user to develop their own file organization method - re-use the "favorites" code.
